If you are scanning frequently I don't think they would be that far off. You can try using the TUJ prices for mats if you find that has better numbers for you.
I also suggest you make sure you have Crafting set to use the Market Value for mats, and not minimum buyout. Set the other way and you will obviously be paying more than what TSM thinks for lots of mats.
It is set at % of market price. I will have to test it right after a scan and see if that impacts things at all. It hasn't seemed to do so, but I haven't watched that closely enough.
Now I am seeing the opposite problem. Just did a GetAll Scan with TSM. Looking at the creation tab for an Inferno Ruby cut gem shows the mat cost as 352 gold even though 18 Inferno Rubies are on the AH at 184-194 each. Only 1 ruby is needed for each cut.
The TSM info on the popup shows the right price, but the "mat cost" in the list is still 352. That is not double, just almost double, the price of the gem itself. It does seem that the market median is 352, which must be where it is getting its information, though that is not a normal price. (I would be prospecting a LOT more ore if it was.)
Any idea what the problem is here?

I had to look around to find that, but I think that was the problem. It was going off the TUJ median price, which must have had spiked data in it. I changed it to the AuctionDB-Market Value.
(It is under the Crafting Options area, Price/Inventory Settings tab in case anyone else is looking.)
Perhaps that will smooth out my other problem as well. The tooltip popup always had the right price.
I had the exact same problem and tried the same steps you described. I was embarrased to realize that I was trying to run the executable setup file from within the winzip view of windows explorer. I needed to "extract all files" first and then run the executable from the destination location. Now it is working great. Hope this helps.
I just tested it, and (at least for me), the data is definitely getting from the app to the in-game database. Remember that the app just downloads the data and you have to /reload for the addon to actually pick it up. I used the following script for my testing:
/dump LibStub("AceAddon-3.0"):GetAddon("TradeSkillMaster_AuctionDB").data[ITEMID]
(obviously replace ITEMID with an itemID)
You should see a "scans" entry that has a bunch of numbered entries under it indexed by the day of the scan (day since epoch) for up to 14 days (usually) in the past - depending on when you scanned.

You may want to check the TUJ data. It was far off in my case, though I am running with the weekly one. I will probably work to setup multiple of the automatic one here soon. I did change to using the built-in one instead of the TUJ price, which worked for me.
Never got a response to this. :'-(
However, this problem is gone now. (Don't know if I "fixed" it or not, or if I just waited it out.) For quite a while, I had not logged into that one realm that was blowing up. After logging into some of my toons on that realm for a day or so, the update started working again.
